It sounded to me like he was too cold. Mine used to get darker green when he got cold. Being dark brown could mean that he was dangerously cold, especially if he was sluggish. Maintaining the temperatures in his cage is going to be very important.

That should give you a good start on the information you need.

One other thing is that your cage, while nice and big for him now, might not work as he gets a little larger. Water dragons like to climb and they like to swim, so eventually he'll need a cage that is tall rather than long, with a good area for water.

My dragons love the hanging vines and sleep at the highest corners of their 6 foot mesh terrariums (on these). You can always tell when they are relaxed because they fling their limbs back (reminding me of a dead frog or something). They really don't like the bottom of the cage unless they are feeding or hanging out in the water. The minute I come into sight - they leap to the floor out of nowhere (creeps my dog out every time) and scratch at the door til I let them out. :0)
