if it's sunken in, it isn't getting enough moisture, raise the humidity in the incubator by placing a small bowl of water on the floor of it. This should correct the problem, infertile eggs look and feel like a half filled hot water bottle, fertile ones look and feel like a stale marshmellow. If you candle the eggs, look for a bulls eye ring of veins starting the the top of the egg, just make sure not to move the egg at all, by rotating the egg laterally, the embryo will drown. Read the HC caresheet on Leopard Geckos, there is a very good breeding section.

no problem , if the eggs are sunken in, 99.9% of the time it's a humidity problem.

Not necessarily.. it could be either a matter of infertility or low humidity. For an egg to dimple so soon after being laid it is likely to be infertile, however, try increasing the humidity and see if this makes a difference.

After a couple of weeks you will know if the eggs are infertile or not - infertile ones will have dimpled and turned a yellow colour, while fertile ones will still be nice and white, will have kept their shape and the use of a torch will allow you to see veins and the embryo in there.

Don't touch or handle the egg as movement can cause drowning of the embryo. What are you incubating the eggs in and at what temp? A medium like vermiculite or perlite is best as it holds the moisture in well, humidity very high - 80-90% + - and temps from 79f-90f, depending on incubation for gender.

Good luck, i hope they are fertile for you.

if the eggs are infertile, remove them as soon as you candle then and find out. The eggs could start to decompose and grow mold which could spread to your fertile eggs and kill them.
