Would Thompson's water sealer be ok to use in my enclosure?It say's it protects from water,mildew and uv damage.Or does it have to be a water based?

That should be fine, just be sure to let it dry for a couple of days and give it time to air out the smell can be pretty strong.

I just checked Lowe's web site and the paneling I used has a protective coating on it.So i'm good there.So I guess all I need to seal is the 2 by 4's and the basking shelf and the ramps.The floor tile is protected as well.

Sounds good! I just finished sealing an enclosure for my 2 boas I used carpet rather then tile on the floor but it took a couple days for the sealer to dry. Youll have to post pics when its done!

I would stay away from the Thompsons. If I recall it was VERY solvent heavy, very oily feeling and it is suggested for exterior use.
And I have never heard of anyone using it for an enclosure.
The standard for sealing cages is polyurethane, preferably water based.
And even though your paneling has a protective coating on it I would still seal it unless it is rated for bathroom use.
Normal paneling was never intended to be used in a high humidity environment.

Usually it's not good to use any product that has the mildew resistant chemicals in it. They are very harsh.

Wouldnt this pertain to every type of sealer then.Since to my knowledge they all seal against water and mildew.If i'm wrong it wont be the first time lol  .The white paneling I used was made for the bathroom,laundry room any where you might get condensation.So I hope i'm safe there.Will I have to scuff the surface of the wood paneling to allow the seal to get a good grip on it?

Some of them will just seal out water and some of them have active chemicals to actually kill the mildew itself.
I wouldn't want THAT in an enclosed environment.
Since the paneling is rated for high humidty uses it may be ok. I would still go ahead and seal it while Iwas at it. If the panelling has a slick finish you will need to give it a light sanding to make the Poly adhere better.
